I'm having the same issue. Here's what gets installed at my computer (Vista-64):
$ find /c/Program\ Files\ \(x86\)/git-cola/ /c/Program Files (x86)/git-cola/ /c/Program Files (x86)/git-cola/etc /c/Program Files (x86)/git-cola/etc/git.bmp /c/Program Files (x86)/git-cola/etc/git.ico /c/Program Files (x86)/git-cola/etc/gpl-2.0.rtf /c/Program Files (x86)/git-cola/etc/ReleaseNotes.txt /c/Program Files (x86)/git-cola/unins000.dat /c/Program Files (x86)/git-cola/unins000.exe
win32: Use a relative directory when building installer
Otherwise setup.py writes files to the wrong directory.
