I'm experiencing discrepancies between what WinMerge sees when browsing %AppData% and what is actually there. Additionally, between WinMerge reported timestamp of winWord templates (*.dotx) when two such files are compared. Though, I haven't tested this across multiple platforms yet ...

First, please check if View → Show Skipped Items is enabled. If not, enable it and see if the display matches your expectations.
It would also help if you could provide a screenshot showing the issue.
