I have a problem with a program that is causing problems with the "Use Different Settings when a Windows is Maximized" option, because the taskbar is always colored instead of transparent even if no windows is maximized.

In my case, this problem is caused by Rainmeter.

Maybe adding a blacklist option for processes can help to avoid this kind of problems easily.
