If it is possible it would be useful to let the engine collect code from previous chunks (if enabled) when running them directly in RStudio.

Maybe store them in a temporary folder? There are some functions in R for both temporary (per session) dirs and files.

I have not fixed the collectcode issue yet, but I have removed the messages that knitr puts in each output chunk when you run your document as a notebook.

I spent a long time trying to get Statmarkdown to work in Notebook mode before I found this thread. Maybe it would help to add a line to the introduction in your documentation stating that it is not designed for that? But I also look forward to (potentially) being able to use it in a notebook. Thanks!
