Handle Java System properties correctly
Ensure Java System properties are not treated as arguments for JMRI.
Run cleaner
By setting the settings: dir differently for ./run.sh and for launched
Java code (by passing the system property), this avoids the need to
copy a local jmri.conf into the settings: directory for launched Java
code, while avoiding conflicts between the empty jmri.conf that ships
with JMRI and a test/jmri.conf that a user can create as needed to use
that file to persist test environment settings.

Be faster
This reduces the runtime of runtest.csh by about a second on my
computer.
