Unfortunately this is an issue with Chrome's APIs, it's a known issue (1, 2).

As I understand it, the local history is deleted, but Chrome sync then redownloads the deleted URL. I'm not sure of any way around this, and it doesn't look like the issue has any plans of being fixed!
