This was issue 1655 on the old site and it doesn't seem to have made its way here.

I'm using a tiling window manager (bugn), and ConEmu from time to time shows the 'Some external program bring ConEmu OnTop Revert?' message box.

Can this message be disabled completely?

I second this, it is very annoying, please put an option to ignore this warning!

Thanks, but this doesn't work (still the same message).

Note: it's 32-bits, whereas I use 64-bits ConEmu. When pasting it aside ConEmu64, il does work, though, except the message it still here.

Have you even try to open settings dialog? Go to the Confirmation page.

Yes, of course, I only have left "close confirmation when running process was detected". Settings exist to get rid of the "was hidden" message. Mine is
capture

Yes, sorry, strange psychological bias: by your sending a patch and saying "try it", I had understood that you were unsure and asked me to test it, before possibly offering an option. I was confused and lived on it, removed the patch and didn't understand that your next answer was related.
