Noticed in 3.7.2 that when discovering small RNA clusters in a "stitched" genome, the clusters can span boundaries between stitched regions. That is not OK.
In fact now that I think of it clusters should not be allowed to span any bug chunks of N's in assemblies, as these are often regions of uncertain length.
