It is actually done in #172. There is no Qubes-global vm stop action, but qvm-run --shutdown (used in /etc/init.d/qubes_netvm) does the work.

... this is especially important in the case of the user doing:
It currently shuts down the default netvm but leaves all the AppVMs, that use this netvm, running.
