Ok, I think I've found the cause:
- PDF converter tries to save output file in the current directory, instead of original one. Nautilus when started from the menu is running with current directory
/, so it fails with "Permission denied". - There is no error checking for writing the file, so the original is happily moved to
~/QubesUntrustedPDFsas if nothing had happened.

The effect is that original PDF is moved into
~/QubesUntrustedPDFs, but no trusted one is created.Interestingly it happens only when nautilus was started from the menu. When it was called from terminal, it works fine.
