When EFI directory is moved to custom name (like
EFI\my-installinstead of defaultEFI\qubes), install-kernel script doesn't notice this and still updatesEFI\qubes\xen.cfgfile. And also places kernel binaries in that default directory instead of custom one.This probably affects only people having multiple Qubes OS installations on the same hardware, so really low priority. Setting up custom EFI directory isn't supported by Qubes OS installer.
