Ok, I found a way to reproduce it:
mkdir /var/lib/qubes/alamakota
qvm-create alamakota --standalone -l red
This will return an error and remove the dir (should not do that really). Then, let's try again:
qvm-create alamakota --standalone -l red
... and this should remove all your appmenus, except for those belonging to the template(s).

This is very strange. Just happened to me twice. There is nothing in the %post that would suggest such a behaviour. Another possibility is that it is not core-dom0 upgrade but qvm-create --standalone... But I just tried to reproduce it and all the appmenus remain intact...
