We currently made this gpk-update to never execute at VM startup:

http://git.qubes-os.org/?p=joanna/core.git;a=commitdiff;h=4d3b9b06540e428ecfeb828bb1262dac5129e24e

but it makes lot of sense to actually execute it if the VM is updateable.
