As a result many protocols, such as e.g. accessing SMB shares, doesn't work.

This can be fixed manually by starting nautilus in this way:

qvm-run appvm "dbus-launch nautilus --no-desktop"

Then SMB shares suddenly work (to connect to an SMB share from nautilus, go to Go/Location and then enter something like smb://user@host_ip/share_name)

Of course this is not a desired solution, because it would require "manual" intervention into generated appmenus. Apparently some dbus crap^W^W^W^Wservice is not started.

Access to SMB shares is important for most users (both corp as well as home with NAS).
