4.0rc1 qvm-run -n sometimes starts AppVMs #3083

I noticed that qvm-run -n is unreliable in 4.0rc1 as it sometimes starts an AppVM anyway.

Example scenario:

Make sure an AppVM [a] is shut down.
Run qvm-run -p -n -u root [a] [long-running command]
Start the AppVM [a].
After it started, shut it down (shutdown -h now or qvm-shutdown from dom0).

Observe: [a] is re-started by Qubes after the shutdown.

Expected: [a] remains shut down due to the -n option and qvm-run returns some error after e.g. a timeout (also worked that way in 3.2).
