This isn't as simple as I though... OpenOffice uses some non-standard way to get popup window (not sure about it, but looks like _MOTIF_WM_HINTS window property is essential here). Especially it don't set override-redirect. I've tried some workarounds like passing _MOTIF_WM_HINTS "decorations" flag as override-redirect to dom0, but didn't succeeded.

In Fedora 18 (!LibreOffice 3.6) and most recent gui-agent it isn't as bad as it was. Now color choose window appears (not just flash for a moment) but as standalone window at the center of screen.
Still not ideal...

E.g. pressing the font color button causes the window to only flicker for a moment.
