While working on v2.2.0 of the class, I've come across many instances where other plugins simply do not know how to use (or don't use period) the WP_Filesystem method of modifying files and such. With this being the case, automatic activation of such plugins could create a slew errors and issues if the user has permissions which warrant the use of request_filesystem_credentials. With this being the case, I think we should set the automatic activation of plugins off by default and have a config option for theme authors to set it on if they wish. This way theme authors can test the plugins they want to include, and if they find that no errors occur when having automatic activation, they can set the config option to true and go with it.

I'm going to go ahead with this unless you have any objections. However, I do think this would be the best route going forward because it allows theme authors more control over how they present the plugins to their users.
