50   -ZMW 3573 is 10310 bases long. Its High Quality (H+) region includes
51   -almost all of that: the first 10289 bases. It's divided into 19
52   -subreads, with an insert size in the 450-490 range. Most of those (the
53   -I+ lines) aligned to the reference at offsets like 3672596xx (don't
54   -panic: the reference included many concatenated contigs!). Based on
55   -the alignments, the read qualities are in the range from Q6.0 to Q7.6.
56   -
57   -The strand pattern of the alignments is mostly OK. We missed what
58   -should have been a + alignment at 4576-5129. That subread's size is a
59   -bit large: 553. So it probably contained too many insertion errors to
60   -align.
61   -
62   -But what's happening with the subreads at 7205 and 7788? They align
63   -consecutively both to the - strand. However, note that subread at 7788
64   -is 993 bases long -- twice the expected size. Also note that only 469
65   -bases of that aligned, starting 520 bases into the subread. So it
66   -looks like the subread really should have been split into two, the
67   -first of which would have aligned to the + strand.

69   -What happened? We must have missed an adapter in the vicinity of
70   -offset 8300. Have a look at the plot in ZMW-03573.png. This is the
71   -output of PacBio_FindAdapt.py for ZMW 3573. It shows nicely spaced
72   -adapter peaks. There's a peak at 8300 -- but it's a little one. It's
73   -easy to believe that it was missed.

307   -This was a decent read, 6759 bases, with a substantial HQ region. But
308   -the read was chopped into a lot of tiny subreads. Some were so small
309   -as to be called negative lengths. The read consists mostly of
310   -adapters, stacked end-to-end-to end. This is confirmed by the
311   -PacBio_FindAdapt.py plot ZMW-02355.png: it's nothing but adapter
312   -peaks. The molecule being sequenced was some sort of adapter dimer.

314   -We can also see one case where a subread was called an insert, but it
315   -really looked like as adapter: at offset 44 in the read. There is an
316   -pair of lines flagged ia/i2 showing the alignment of the adapter (i2)
