When having a Unity Editor popup window open and active, and then switching to a different workspace, the popup window is gone, but is still deemed to be open, as choosing the same window again will not open a new popup window. The only workaround is to restart and never have a popup window stay open when changing workspaces.
Steps to reproduce:
Open a Unity project.
Open Preferences through Edit -> Preferences...
Switch to a different workspace.
Switch back to workspace Unity is on. The window is gone.
Opening Preferences through Edit -> Preferences... no longer gives you a new popup window.
This may be Ubuntu 14.04 specific problem. Ubuntu uses the "Unity" desktop interface.

I can reproduce it. Also I can't open the window after I have closed it. (Using Ubuntu 14.04 64bit with "Unity")
