Supported Image File Formats

Cell Type Analyzer can be used with a wide range of file formats thanks to Bio-Formats, an open source library from life-sciences that can support or read many image formats or multidimensional data as z-stacks, time series or multiplexed images setting metadata values accessible in the file. Furthermore, the plugin works with any image format supported by Bioformats. In case of processing a Leica Image File .lif, which is a file format that can store in the same single file several image-series both multi-channel and time-lapse, the plugin automatically extract each series as a single .tiff file, keeping original pixel values and spatial calibration, available on the image-selection list to be analyzed.

Plugin Launch

As mentioned above, ImageJ functionalities may be extended through plugins. Because of Cell Type Analyzer is distributed via ImageJ update site and packaged as .jar file, the user should add the update site and the plugin will be installed automatically ,if compiled successfully, restart ImageJ or Fiji. To find and run Cell Type Analyzer, the user should go to the ImageJ or Fiji menu entry Plugins Cell Type Analyzer or conversely, typing Cell Type Analyzer on command finder. Then Cell Type Analyzer graphical user interface window will be shown.
