Cannot change configuration settings on command line #104

I expected the settings used in ~/.aptly.conf or /etc/aptly.conf to act as defaults, but instead they are the final settings. If i use:
"gpgDisableVerify": false
in configuration file then I am unable to change this value for specific mirrors using:
aptly -ignore-signatures=true mirror create

I had the same problems with the setting:
"downloadSourcePackages": true
aptly -with-sources=false mirror create

Correctly parse boolean flags in combination with config options. #104
Config option should act as default, while flag should override it only if set.
