This happens for 2 reasons

• rmarkdown::render adds section- as a prefix of identifiers by using Pandoc option https://github.com/rstudio/rmarkdown/blame/69e6f983fdd9fca18284509eb6fed8fc4c0fc3f7/R/render.R#L580 (fixed by use nav[role="doc-toc"] as a selector instead of #TOC #85)
• highlightToC.js handles DOMContentLoaded, which never fires by shiny.
