"flatpak uninstall --unused" malfunctional #4568

After installing a flatpak that needs other dependencies to install, and then uninstalling that package and running flatpak uninstall --unused will not remove unused dependency flatpaks. In fact it seems to attempt to remove flatpaks that are very much still in use (but luckily it fails).

Here is a list of installed dependencies after installing hw-probe:
uninstall from flatpak when done

and here are the results of running flatpak uninstall --unused after running flatpak uninstall org.linux_hardware.hw-probe to successfully uninstall hw-probe:
uninstall from flatpak when done 2

This also occurred with installing and uninstalling the flatpak of rpcs3. The installed kde dependencies wouldn't be removed with flatpak uninstall --unused.
