Objective

To perform a differential gene expression analysis (& preliminary over-representation analysis) on the data set we filtered for outliers and normalized in A1.

Progress

Worked through Week 6 & Week 8 material to be prepared for the assignment.
Worked through the assignment and submitted it (hopefully) in the proper formatting.
Remainder of Procedure is outlined in the assignment submission. Herein,

Conclusions

  • Learned that EdgeR offers an analysis package for RNASeq data that offers different models you can use for differential
expression.
  • Annotation data is bountiful, but it is of paramount importance to ensure that the annotation data is up to date, otherwise
you may observe invalid results.
  • Benjamini-Hochberg Procedure allows for us to conveniently bypass problems with false positives that we have to factor in as we increase the number of hypothesis' we analyze.

Outlook

  • On to Assignment 3, and probably should look into significance of dispersion, as it is a concept I am not entirely comfortable with.
