Not sure if this is an issue or something that we knew would happen.

When updating a downstream application dependency from ADAM version 0.19.1-SNAPSHOT to ADAM Spark 2 release version 0.20.0, javac reports a compiler error:

[ERROR] adam-commands/src/main/java/c/g/h/a/commands/JavaCountAlignments.java:92:
  error: incompatible types: SparkContext cannot be converted to ADAMContext
[ERROR]         JavaADAMContext javaAdamContext = new JavaADAMContext(sc);

The fix is an explicit wrapping in ADAMContext first

ADAMContext ac = new ADAMContext(sc);
JavaADAMContext javaAdamContext = new JavaADAMContext(ac);
