Executing bundle config test ko add "BUNDLE_TEST: ko" to ~/.bundle/config instead of $PWD/.bundle/config.
Same problem for updating existing values of .bundle/config file.

I agree.

E.g. if using bundler+capistrano, and trying to set gem build options using bundle config, the resulting config file would be better in the apps dir than a global dir.

Especially as it's good practise not to deploy the development machines local config file to the app server, as the build options will likely differ.

Bump. Can this be closed? Has this been resolved?

You can use bundle config --local to update ./bundle/config.
