Ad-hoc rDNA locus for zebrafish

Note on possible obsolescence

This work was done between May 2011 and February 2013, and its relevance was not assessed since then.

Purpose

As no reference rDNA nor rRNA sequences are found for zebrafish in GenBank, and as we need some rDNA or rRNA sequences for filtering CAGE tags with rRNADust, here is an ad-hoc rDNA reference sequence.

Summary

Using the 18S, 5.8S and 28S rRNA from Mus musculus (BK000964), we identified loci in the zebrafish genome assembly Zv9 by alignment with BLAT Kent et al., 2002 in the UCSC genome browser Kent et al., 2002,. The loci where the three rRNA genes appeared to be full length and in correct sequence (18S, 5.8S, 28S) were selected by hand with the web interface, in order to include a few hundred bases of flanking sequence, but strictly avoiding overlap with other annotations, in particular from the repeatmasker track. Search in the non-redundant section of GenBank (http://blast.ncbi.nlm.nih.gov/) or in the Silva (http://www.arb-silva.de) database did not yield sequences with significant variation (given that filtering the reads against the rRNA sequences will be done tolerating two mismatches).

Method

The mouse 18S, 5S and 28S rRNA sequences (BK000964) were aligned to the zebrafish genome (version 9) using BLAT on the UCSC genome browser.

Possible Zv9 rDNA units, with hits for each of the 18, 5.8 and 28S [wiki:Mouse_rDNA mouse rRNAs] in the correct sequence, without apparent truncations.

These three loci are all telomeric. The ones from chr5 and chr20 are closer in sequence.

chr4_1 and to a lesser extent Zv9_NA205 seem to pick reads (~20%) that do not align on other copies. Is it really ribosomal RNA or other repeats ?

I opened the ticket [Hinxton #217292] at the zebrafish helpdesk of the Sanger institute to ask if these loci are representative or rDNA sequences. The answer follows.

rDNA regions are notoriously difficult to assemble, even the mouse and human reference genomes have significant shortfalls here. I'm not aware of any compehensive submissions of the zebrafish rDNA unit, only a partial submission (EF417169). ZFIN doesn't seem to list anything either.

I'm sorry to say that Zv9 is most probably not representing these units perfectly. When it comes to judging the assembly in the three regions you found, it's important to keep in mind that Zv9 consists of two different types of sequence. One is high quality finished clone sequence (99.99% accurate), which you can recognise by being accessioned as 2 letters followed by 6 numbers followed by .version, e.g. BX345147.2. The other is lower quality whole genome shotgun sequence combined with Illumina seqeuncencing reads which was used to fill the current gaps in the cone path. You can recognise these by their 'CABZ' prefix. For example, the region on chr 4 you pointed out is lying manly on clone seqeunce, i.e. trustworthy, but in between you find CABZ sequence, which I would tend to trust slightly less. I'm not saying the CABZ parts are wrong in any way, I'm just saying that if you find unsure order or sequencing problems, including overcollapsing or overexpanding regions (which I guess are detrimental for your area of research), it'll most likely be in CABZ regions.

There are possibilities for you to check yourself whether Zv9 is 'trustworthy' in a certain region of the clone path (excluding the CABZ contigs). The first one would be to switch on the 'GRC regions Zv9' track in Ensembl ('Configure this page' -> 'Misc regions') to show all the areas the GRC is currently assessing. Secondly, you can check the current clone path (which might differ by now) in Chromoview (http://www.sanger.ac.uk/cgi-bin/humpub/chromoview) and download sequence. And thirdly -- probably of most use for you -- is PGPviewer (pgpviewer.ensembl.org), a clone path evaluation browser that flags discrepancies with aligned datasets, pointing out problematic areas and possible solutions (extensive 'help' documents on top of page). Let me know if you need help with any of these.

Interesting btw that all these regions seem to be internal to certain cDNA mappings, that reoccur in other areas of high miRNA density, but haven't been annotated. I'll have a word with the annotators.
