I'm talking about these. Sometimes I miss messages b/c there's no notification, especially when I have so many columns and the messages/notifications column is hidden. Having a numbered overlay that shows how many new messages/replies on the left side is easy to spot.

Tracking notifications is hard because you cannot tell whether a person has read them, but messages have had a number overlay for a very long time - did a recent update break it?

You could do it like Windows 10 notification center. It shows a number overlay for new incoming notifications but as soon as you click on the icon in the task bar to open the notification panel it's considered read and overlay goes away. Same concept could happen in TweetDuck. In addition if you give focus to the notification column the overlay also disappears.
