It seems that the Yoast SEO plugin enables suppress_filters which prevents us from using the posts_where filter. Therefore our Smart Filter for order status - with Yoast SEO active - does not work.

Fixed. The problem wasn't suppress_filters but the fact we only applied the post_where callback once. Sometimes our filter callback needs to run multiple times on the main query.
