dotnet publish --manifest doesn't update .deps.json file properly #3876

We're researching possibility to exclude certain assemblies from publishing. These assemblies definitely will not be used in application, and we want to skip them from publishing to reduce a final application size.
As stated in documentation the --manifest option allows to skip certain packages from publishing. However this option doesn't updates the .deps.json file properly. Thus, the resulting application fails to start due to missing dependencies.
Is this behavior expected? Is there any other way to prevent certain assemblies from publishing?
