If EPrints is upgraded from and old version to a new version using:
epadmin upgrade <ARCHIVE_NAME>
Then as there have been no structural changes to the EPrints database since 3.3.4, upgrade makes no changes not even the addition of fields added to datasets in recent versions of EPrints 3.4. Therefore, the upgrade call needs to run update_datasets and update_counters if no specific version to version upgrades are to be run.
