A lot of my clients need reports based on quarters (Q1: Jan 1 - Mar 31, Q2:
Apr 1 - Jun 30, etc). Is there any chance that this could be incorporated?

It's possible to take monthly data and generate quarterly ticks by setting minTickSize to [3, "months"] and providing a suitable tickFormatter function, but there's no way to actually transform the points into a different curve. I don't really think the latter is within the scope of flot; in any case, it should be filed as a separate, clear issue, to be implemented as a plug-in.

Yeah, I think all this asks for is a %format spec for quarters. I agree that data adjustment or reduction isn't something we should consider right now. I'm re-opening this until #49 is cleaned-up and merged.
