I've previously used $.plot.formatDate() to generate formatted strings for my flot graphs tooltips but the code in git that changes time scale series to be a plugin seems to now seal this function inside the anonymous function scope.

Yeah, this breaks various tooltip plugins. Sounds like just adding this near end of flot.time.js should fix that, "$.plot.formatDate = formatDate;"
formatDate doesn't use the timezone wrapper. Thus, plugins like tooltip must either wrap the date before passing the date in to be formatted, or formatDate should use the timezone passed in.
