Please update to the current version at usegalaxy.org

GATK4 Mutect2 - Call somatic SNVs and indels via local assembly of haplotypes (Galaxy Version 4.1.7.0+galaxy1)

The updated version will address reported usage issues, example: https://help.galaxyproject.org/t/building-an-indexed-genome-file-for-gatk-tools/4529/

Workaround: Run the tool at usegalaxy.eu instead
