bio-eupathdb

A bioruby plugin to access sequence data from EuPathDB which is a portal for accessing genomic-scale datasets associated with the eukaryotic pathogens (Cryptosporidium, Encephalitozoon, Entamoeba, Enterocytozoon, Giardia, Leishmania, Neospora, Plasmodium, Toxoplasma, Trichomonas and Trypanosoma).

Description

http://EuPathDB.org/webservices/GeneQuestions/GenesByMolecularWeight.xml?  #resource path
  min_molecular_weight=10000&  #constrain
  max_molecular_weight=50000&  #constrain
  organism=Cryptosporidium parvum,Leishmania major,Toxoplasma gondii&
  o-fields=gene_type,organism

The above Corresponds to this request:
  Find all (Cryptosporidium parvum,Leishmania major,Toxoplasma gondii) genes that have molecular weight between 10,000 and 50,000.
  For each gene ID in the result, return its gene type and organism.
  Provide the result in an XML document.

Understanding the WADL

param elements  describe the inputs
method elements describe the request and response of a resource.
request element specifies how to represent the input, what types are required and any specific HTTP headers that are required
response describes the representation of the service's response, as well as any fault information, to deal with errors.

What is the name and purpose of the search.
What is the service URL.
How to constrain your search.
What to return for each ID in the result.

Contributing to bio-eupathdb

  • Check out the latest master to make sure the feature hasn't been implemented or the bug hasn't been fixed yet

  • Check out the issue tracker to make sure someone already hasn't requested it and/or contributed it

  • Fork the project

  • Start a feature/bugfix branch

  • Commit and push until you are happy with your contribution

  • Make sure to add tests for it. This is important so I don't break it in a future version unintentionally.

  • Please try not to mess with the Rakefile, version, or history. If you want to have your own version, or is otherwise necessary, that is fine, but please isolate to its own commit so I can cherry-pick around it.
