On your example full-screen data, the reading frame lines change order depending on zoom level, giving the appearance of disappearing stop codons. The change happens between zoom levels 2 and 3 where 1 would be maximum magnification.

Sample data: http://jbrowse.org/code/JBrowse-1.11.1/?data=sample_data%2Fjson%2Fyeast&loc=chrI%3A91009..91126&tracks=DNA%2CGenes&highlight=

My browser is Chrome 32.0.1700.102

I can't seem to reproduce this on my Chrome 32. What exact sequence of buttons do you press to get this to happen?

Sorry for the slow response. If I click the link above, and hit the small zoom-out icon, the lower three codon lines re-order.

Thanks for reporting the bug @nerdstrike, I was able to see the reading frames being rearranged as you described and now the problem should be fixed
