I am looking to purchase some licenses for Cyberduck through the Microsoft Store for some supported users and I have a few questions as to how updates will be handled when purchasing through the store as compared to directly from the web. Will the Microsoft Store be handling the deployment of these updates/patches? Or will a prompt come directly from Cyberduck that will alert the user that an update is available? If I can clarify anything please let me know.

When installed from the Microsoft Store updates are available through the store. The updates usually come with a slight delay after a release as these go through the review process from the Microsoft Store.
