I tried to create a new SFTP connection (which itself works well, so far), however it seems to be impossible to set the remote directory to f.e. "/httpdocs", since Cyberduck converts that on save to "//httpdocs" and this path is - of course - not found remotely, thus leading to an immediate connection abort.
