What version of python are you running? Seems we are hitting a lot of issues with pygments just recently.

I'm running Python 2.7.3. Same as before latest Jekyll update. After latest update, something happened...

P.S. I'm using GNU/Linux (specifically: Ubuntu).

Pygments works fine, but you're using an incompatible name:

ClassNotFound: no lexer for alias 'shell' found in 2013-6-6-hello.md

You can't use shell as a lexer name. Try bash.
