I have noticed that pandoc is not quite interpreting footnotes correctly that are set in my latex template. I'm using a template I have built for the elsarticle class, which allows me to specify authors with footnotes for affiliations, consistent with most journal formats, which looks something like this: \begin{document} \begin{frontmatter} \title{$title$} \author[cpb]{Carl Boettiger\corref{cor1}} \author[stats]{Duncan Temple Lang} \author[cpb]{Peter C. Wainwright} \ead{cboettig@ucdavis.edu} \cortext[cor1]{Corresponding author, cboettig@ucdavis.edu} \address[cpb]{Center for Population Biology, University of California, Davis, California 95616} \address[stats]{Department of Statistics, University of California, Davis, California 95616} \end{frontmatter} (full template here). This generates output where the footnotes are not quite correct: Note that the corresponding author astrix doesn't show, and the author affiliation footnotes appear as 1, 1, 1, instead of a, b, a. A reproducible example can be found from here (e.g. clone and run make pdf in this directory to run the pandoc).

Try changing the Makefile so that you produce a tex file with pandoc, then cal xelatex three times on that to produce a PDF. The PDF output option is designed for simple documents, and when you use complex latex features, it doesn't always run the latex program the requisite number of times. +++ Carl Boettiger [Apr 05 12 14:28 ]: I have noticed that pandoc is not quite interpreting footnotes correctly that are set in my latex template.
