on desktop FF 8.0.1 and Safari 5.1.1, pages with dialogs are displayed with a vertical scroll bar.
Changing:
.ui-mobile, .ui-mobile body { height: 100%; } to
.ui-mobile, .ui-mobile body { height: 99%; } in css/structure/jquery.mobile.core.css solves the problem, but I am not sure whether this will have unwanted effects on mobile devices...
to see this, try http://jquerymobile.com/test/docs/pages/page-dialogs.html and select to view a dialog page. This is not present in 1.0.

Sorry, that line with 100% seems to be in the current 1.0 version and the problem does not show, so the issue is elsewhere.... Will have a look tomorrow if I get a chance...

right, the problem seems to be that now the body gets a ui-overlay-a. The ui-overlay-a has a 1px border, which causes the space to be over the 100% of the window. Can we get rid of the 1px border, or can we use a different style for the body in the case of dialogs?

Solved with @Wilto 's change of
.ui-mobile, .ui-mobile body { height: 100%; } to
.ui-mobile, .ui-mobile body { height: 99.9%; }
