This is the README file for the Git repository <SHRP2R01B-WPP-v2.1-modified>.

***Git***
You will need Git installed on your work machine to obtain copies of Git repositories; once you have a copy, you don't need Git to compile or use that copy.
[Github] is a hosting service for Git repositories.
If you are unfamiliar with Git, ask your system administrator about Git.
	Alternatively, make a toy account on [Github] and play around with it to get at least a basic feel for Git.

***the public Git repository <SHRP2R01B-WPP-v2.1-modified>***
<SHRP2R01B-WPP-v2.1-modified> manages modifications to WPPv2.1 that accrue as this software is adapted for the needs of SHRP2R01B.
	the original WPPv2.1 is presently available from [Serpentine Applications]; I am not affiliated with [Serpentine Applications], but I am using their work.
<SHRP2R01B-WPP-v2.1-modified> is available from a public Git repository at "git://github.com/ljs015/SHRP2R01B-WPP-v2.1-modified.git"
	to obtain a copy of the latest version, run this command: git clone git://github.com/ljs015/SHRP2R01B-WPP-v2.1-modified.git

***Building <SHRP2R01B-WPP-v2.1-modified>/WPPsource on a LONI cluster***
	***LONI Dell Linux cluster***
[LONI docs] has general resources for configuring the available software environment via SoftEnv.
	"./SoftEnv" contains a SoftEnv ".soft" file for a LONI Dell Linux cluster.
[WPPv2.1 user guide]'s description of the build process is still valid.
	"./WPPsource/configs" contains a WPPbuild configuration file for a LONI Dell Linux cluster.
	"./WPPsource/quick_recompile.sh" is a script I use to recompile WPP whenever I make changes; it is based on [WPPv2.1 user guide]'s description of the build process.

	***LONI IBM P5 Cluster***
I have not attempted to build on a LONI IBM P5 Cluster. 

***Running a compiled version of <SHRP2R01B-WPP-v2.1-modified>/WPPsource on a LONI cluster***
Assuming you have authored a WPPinput file, you will still need various scripts to schedule jobs to run WPP on your WPPinput.
It is very likely that you will want/need to provide access to the compiled WPP software via your PATH environment variable.
	"./WPPsource/quick_PATH_WPP_access.sh" is a script I use to add the compiled WPP software to PATH; read it for usage information.
<WPPinput-for-WPPv2.1> is a public Git repository at "git://github.com/ljs015/WPPinput-for-WPPv2.1.git" containing WPPinput files that are being used to test <SHRP2R01B-WPP-v2.1-modified>.
	to obtain a copy of the latest version, run this command: git clone git://github.com/ljs015/WPPinput-for-WPPv2.1.git
	WPPinputs, such as those found in <WPPinput-for-WPPv2.1>, are only dependent on the WPP software; your WPPinput will not change regardless of the system you are trying to use it on. 
<WPPbatchjob-via-qsub> is a public Git repository at "git://github.com/ljs015/WPPbatchjob-via-qsub.git" containing script files that can submit jobs for WPPinputs.
	to obtain a copy of the latest version, run this command: git clone git://github.com/ljs015/WPPbatchjob-via-qsub.git
	These scripts are dependent on the WPP software's command line usage.
	These scripts are intended for use on a LONI Dell Linux cluster only.
	These scripts rely on the WPP software being available in your PATH environment variable.
[CAPS wiki] has an article "running WPP on LONI".
	<WPPbatchjob-via-qsub> uses scripts based on example scripts available in this article.
