The "plain text by default" and encoding settings written to com.apple.TextEdit.plist don't seem to take effect on OS X 10.11.1. New files are still being created in Rich Text mode, and TextEdit preferences UI shows "Automatic" as the encoding setting for both reading and writing, whereas I would expect to see "UTF-8".
I've tried deleting ~/Library/Preferences/com.apple.TextEdit.plist, re-running TextEdit and changing some preferences within it, then exiting TextEdit and seeing if the plist file was created, but it wasn't. It seems that TextEdit now stores its preferences elsewhere, but I can't discover where.
