The fingerprint provided was the raw hex-string obtained through the REST API. I added decoding of the hex string according to the documentation at ftp://ftp.ncbi.nlm.nih.gov/pubchem/specifications/pubchem_fingerprints.txt
Now
Compound.fingerprintreturns the 881 bit fingerprint which can be used directly for similarity comparisons.
