"The problem we've been having is that subsampling on the PC doesn't seem to be random. We get similar community composition on both system types before subsampling and after subsampling on the Linux system, but the post-subsampling output from the PC is an outlier. For example, if you look at the ratios of the most common OTUs, OTU1 is ~2-3-fold more abundant than OTU2 in the first three instances, but only ~20% more abundant in the subsampled PC data."
