"parts" is a plural noun meaning "sections", so "in parts" means "in sections". Therefore the sentence means that cowboy uses binaries in some sections of the code, the use of binaries optimises these sections for latency/memory use.
The change uses "in part" which is an adverb meaning "to some extent". The sentence then means that cowboy is optimised for latency/memory use, the optimisation is due to some extent to the use of binaries.
