Just as a bit of a fun way to eliminate them, I decided to drown one. But after over 15 minutes underwater, it's still not dead. I let it go and it starts swimming.
As a bit of an aside, they don't seem to die from dynamite either -- although I can't be sure because they move around a bit.

While you are carrying the Wipf, it is actually contained inside the Clonk and thus doesn't need breath, just like a Clonk in a building doesn't need breath (this used to be more common, I think the wooden cabin is currently the only building you can enter). Assuming they're not otherwise marked as invincible (and they aren't, in Rapid Refining), they should die from drowning or dynamite while you aren't carrying them.
Of course, this isn't very intuitive, especially as the Wipf is now carried around visibly, so we might want to change it.
