Seems like this issue:

http://flask.pocoo.org/mailinglist/archive/2011/8/14/pyinstaller/#429b2ac09950c2717cf7506487166a3a

was never fixed. I still get : Unhandled ImportError: No module named werkzeug.exceptions when I use pyinstaller. Any ideas on how to fix this, or perhaps actually fix this in 0.91 :-)

I'm getting some success on this by editing the werkzeug init.py to remove all but the top part:

# -*- coding: utf-8 -*-
"""
    werkzeug
    ~~~~~~~~
    Werkzeug is the Swiss Army knife of Python web development.
    It provides useful classes and functions for any WSGI application to make
    the life of a python web developer much easier.  All of the provided
    classes are independent from each other so you can mix it with any other
    library.
This should be filed against Werkzeug. We will remove our magical init.py soon.
