I get this problem with symfony, but I think it's related to Propel itself.
When generating a migration, tables are created with ENGINE=MyISAM even if setting is propel.mysql.tableType = InnoDB

I have an ongoing solution in the vendor_migration branch in my clone. Will update here.

@fzaninotto could you PR your work in your vendor_migration branch?

@fzaninotto doing a 'diff' mirgation still seems to ignore propel.mysql.tableType = InnoDB

also having an issue with Collate and Charset

    <!-- not working in diff -->
    <vendor type="mysql">
        <parameter name="Collate" value="utf8_general_ci"/>
        <parameter name="Charset" value="utf8"/>
    </vendor>
