This is an issue I encountered, detailed here: https://groups.google.com/forum/#!topic/pyzo/im8tTuASUbw

Attached are screenshots containing examples. I have a multi-monitor setup so you are going to get a bit more than just the Pyzo interface. Note that it does not matter if the file type is Python or not.

You already mentioned that its not very reproducible. But when it does happen, does it happen all the time, or only under certain conditions (I recall you mentioning empty lines)? Also does it matter whether shift is pressed when you hit enter (there was a fix related to line numbers being skipped (like the opposite of what you're seeing) recently)?

open the logger shell via the tools menu.
